The email arrives two weeks after the event, which is exactly how these things arrive: "I cleaned my filter the way the manual says — rinsed everything until the water ran clear. Two weeks later, ammonia spike, lost two fish. What did I do wrong?"
You rinsed the filter until the water ran clear. The manual meant clear of dirt. What you actually achieved was clear of bacteria.
Here is the sentence that explains the most common mass casualty event in aquarium keeping: the cleanest filter is the deadest filter. The colony that does the filtering — the bacteria from the first article, the workforce that the whole system runs on — lives in a brownish film on your media. That film is not dirt. That film is the filter. And the most popular cleaning habit in the hobby is, in effect, taking the workforce to the sink and rinsing it down the drain, then putting the empty factory back in the sump and wondering why production stopped.
1. What the tap is actually doing
The tap water is not neutral water. It is treated water — and the treatment is the problem. Municipal tap water carries chlorine, or in many regions chloramine, added specifically to kill bacteria. That is its job, and it does it well: the same chemistry that makes tap water safe to drink makes it lethal to your filter colony on contact. Chlorine kills bacteria; chloramine survives longer and keeps killing. Rinsing media under the tap is the equivalent of washing your dishes with hospital disinfectant and then being surprised the bacteria did not survive the rinse.
Then add temperature. The hot tap is worse: heat is the second assassin, and the two work together — the chlorine disarms the colony while the heat finishes the survivors. Cold tap water is still chlorine, just slower. And for the minority who reach for soap or detergent, the massacre is total and instant: soap is designed to strip organic films, and the colony is an organic film. The three assassins — chlorine, heat, soap — cover every version of the habit, and the habit is everywhere, because it is the habit that produces visibly clean media, and visibly clean media is the goal the box always implied.
2. The clean-is-dead rule
Here is the trap that keeps the massacre recurring: the media looks better after the rinse. It is whiter. It is smoother. It is, by every visual measure, cleaner — and that is exactly the problem, because the thing that made it look dirty was the thing that made it a filter.
The brownish film on your media is a living colony: the ammonia-eaters and nitrite-eaters, layer after layer, holding the water quality of your tank on their collective back. It does not look like technology. It looks like grime — which is why it gets rinsed away, and why the rinse is so satisfying, and why the satisfaction is so expensive. The clean-is-dead rule from the bucket row: media that looks new is media that is unemployed. What you put back in the sump after the great rinse is a bucket of wet rocks with a job opening. The fix is not "never clean your filter." The fix is cleaning it in a way that does not kill the workforce — and the protocol is simple enough to write on the side of a bucket.
Rinse in tank water. The water you remove during a water change is the perfect cleaning fluid: it contains no chlorine, no soap, and it still holds the tank's own bacteria, so the rinse recolonizes as it cleans. Fill a bucket from the tank, squeeze the media in it, and let the dislodged crud settle. The water that comes out of the tap is for drinking. The water your filter needs is already in your tank.
Stage the cleaning. Never clean the whole bed at once. Clean a third today, a third next week, a third the week after — the canister article's half-the-colony rule, applied properly: the workforce is never off the job all at once, and the ammonia spike has no opening to arrive through. The media that is "due" gets the rinse; the media that is "working" stays untouched.
Rinse, never launder. Media does not need to be white; it needs to be alive. A gentle squeeze in tank water to clear the pores is maintenance. A scrub until the water runs clear is demolition. The brown film that survives your rinse is not dirt you missed; it is the workforce you kept, and it is the difference between a filter that is clean and a filter that is dead. The two-bucket habit settles it: one bucket of tank water for the rinse, one for the wastewater — and the tap never touches the media, because the tap has nothing to offer the colony except its resignation.
The two-week bill
The massacre has a timeline, and it is always the same. The cleaning happens on a Saturday, satisfying and thorough. The water stays clear for a week — the remaining bacteria, the water column, the glass, all carrying a load they were never built to carry alone. And then, around day twelve to fourteen, the ammonia test finally has something to say, the fish get quiet, and the keeper starts blaming the food, the weather, the new fish from last month. The bodies surface two weeks after the event, which is why the event never gets the blame. The massacre happened at the sink, in the moment the water ran clear; the bill arrived at the tank, two weeks later, in the form of the ammonia spike.
